Right now I have 3-9x40mm scope on my .30-06, and the scope height is just right, but I was thinking of getting a scope with 50mm objective size, therefore I was going to get high scope rings. So, my question is will the high scope rings change the anchor point for my scope much .

Try the rings you have first. If they don't work, you should be able to use medium scope rings. It will change your anchor point slightly but you will adapt. Slide the scope forward or back to find your most comfortable and repeatable anchor point. Try to avoid using the high rings if you can as they have more impact on messing up long range shots with rifle cant.
