Which is the better gun for skeet shooting, a side by side or a over and under?

Serious skeet shooters use O/Us and semiautos exclusively. Their narrower plane makes it easier to shoot the precise leads that tournament shooters use.
But, if you are interested in skeet only as practice for hunting, and you hunt with a side by side, that's the best gun to use.

Unsurprisingly, Mr. Bourjaily's answer is perfect, but I feel like SxS's are under-appreciated by that crowd, and even more so by trap shooters. I find them to be excellent for trap.

I like the OU for skeet, but a nice .410 side by side on a grouse hunt in the forest, not much else seems so right.

Phil, I can't hit a dang thing with a S X S either. haha. Do my best shooting with a Citori or a Beretta O/U.

O/U for interchangeable chokes (don't know if SXS does this or not)
Both barrels are on the same vertical plane.
