should i be setting my kayak upside down or right side up when loading it on top of my car? I use the simple foam block and hook straps to put it on my car.

It depends on how it rides better for you. The contour of the boat often creates lift that works it loose. I carry most small boats right side up because the air seems to pass over them more smoothly. Upside down is certainly better in the rain and snow. If it rides OK that way, I'd do that.

I load mine upside down because it rains frequently in the Northwest and, when placed right-side-up, a kayak or canoe will collect a lot of water! Beyond that, it's a matter of aerodynamics; if the hull tends to lift at freeway speeds, you do well to turn it over. In my case, my kayaks ride better upside-down.
